Under that, I was in the src/main folder

The problem does not reproduce here:

me@work MINGW64 ~/repros/X3DJSONLD (master)
$ git status
On branch master
Your branch is up to date with 'origin/master'.

nothing to commit, working tree clean

Maybe you can work a bit more on a reproducer?
