Not the good behavior for brick MRTransform (mrtrix) -nipype issue

Problem with the MRTransform brick. The behavior is not the same as the native mrtrix command.
I tested with nipype outside MIA and the issue is the same.
It seems that not all the input arguments are taken into account by the Nipype command, a pull request has been open in nipype (nipy/nipype#3611).
The modifications solve the issue, I only open this ticket to keep track

If the pull request is not accepted, I will change in MIA to directly used the mrtrix command without using Nipype
